Trouble running exiftool from a script

I've written an application to do a bunch of processing on RAW image files. The particular files I'm testing with are Pentax .PEF files.  When I run exiftool from a perl script, I get the following error: "Error: Format error in file - /media/Photography/Panoramas.....".  When I paste the command directly onto the command line, it runs fine.  Any ideas?

If you send me your script I may be able to figure out the problem.
Without more details it is hard for me to guess what might be going
on.
