Can exiftool fix JPEG EOI errors by adding it in, programs such as Imagick seem to if you force it to resave the image.

No.  ExifTool will not modify image data.

...where DIR is the name of a directory/folder containing the images.  On Mac/Linux, use single quotes (') instead of double quotes (") around arguments containing a dollar sign ($).
