The gui uses jhead.exe and jpegtran.exe to do the lossless rotation, both of which are command line programs.

Personally, I use Irfanview and its lossless rotation plugin.  It is extremely fast and you can tell it to not rotate images which would have to be clipped by the rotation, though most if not all camera images wouldn't be clipped.
"It didn't work" isn't helpful. What was the exact command used and the output.
